I renamed the atmosphere folder I couldnt delete (because of those strange files inside config_templates) as "atmosphere.old" and I managed to install the latest version and boot atmosphere. I dont know what to do now, and if errors will happen again. I think formatting would be the best option.

Go check into your SD Card into : atmosphere\fatal_reports. And check the last report in "Program ID : XXXXXXXXXXXXXXXX". Mine was "420000000007e51a". Then, go check into : "atmosphere\contents".
